image should be deformed accordingly. This functionality would not only be useful af-
ter the automatic matching procedure, but also before it to improve the initial atlas by
deforming it manually. If such a pre-deformed atlas is used in the matching process,
the displacement field should still have only zeros, so that the deformation energy is
zero for the initial atlas. With other words, the initial atlas is manually deformed and
the deformed image is stored as the initial atlas. Then, the displacement fields that
were used to deform the atlas are reset, i.e., all entries are set to zero.

Undo functions might be useful for some features, e.g., in the function for manual
warping. Currently, it is already possible to discard the changes at the end of the man-
ual warping procedure, but an undo function for single changes might be even better.

If confidence values have been assigned to specified boundary points, the user cannot
display or change those values later. Changes in the code that would allow this can
easily be implemented.

The registration could automatically be stopped once the total energy does not de-
crease much any more. Then, the corresponding settings in the options menu would
specify the maximum numbers of iterations.
8.8 Image Size

The standard image size is currently 129 pixels x 129 pixels. If the size of the original
flat maps is different, they are resized. When the user exports or saves ROIs, the sizes
are adjusted according to the original size of the flat map so that mrLoadRet can use
the ROIs. So far, the used images had about the mentioned size. However, if images of
higher resolution are to be used in mrFindBorders, the program should be changed to
accept images in different sizes without resizing them.
